Ghost settings are often the best part of the game.
Unlike sewer levels, the haunted house/ship/train level in a JPRG tends to be memorable and enjoyable.

You mostly see it in mainstream games though.
Mario RPG and Chrono chross both had Ghost ships. The mario ghost ship was one of the bets parts of game.
One bad thing about ghost ships and haunted places is that they are one-time only dungeon. They often vanish after you clear them so if you missed a chest you could never go back.
But they are worth it. The atmosphere stands out from the rest of the game.

Dragon Quest III had one, although it was fairly short and I don't remember there being enemies at all, wouldn't really call it a dungeon.
One of the ghost ships I remember the most was in one of the Zelda games on the DS, although that's not retro or jrpg.

The one that always stood out to me was the Ghost ship in Grandia 1. What's hilarious about that one is, at the end, one of the characters goes on about how "there's no such thing as ghosts", despite the fact that you've been fighting ghosts through the entire of the dungeon itself.
I think Chrono Cross had a ghost ship section too.
Legend of Dragoon has an obligatory ghost ship as well.

You can beat the ghost ship in literally less than a minute if you know exactly where to find what you're looking for. There are enemies there, but I never encounter any in replays of the game because I just head straight for the plot item.
