I've never played a visual novel and I want to give Yu-No a try. Where do i start? I can't seem to find any links that has the full game or translation patches. The links I have found apparently are filled with viruses.

why is it called "you know"?
The translation false positives on a lot of virus scanners, so you're probably going to need to turn it off or get a new virus scanner.
But maybe you really are downloading it from some super sketchy source so I'll let someone link you to a verified one

always wanted to beat this game because i find the artstyle pretty good and from some screens that keep being posted the dialogue is humorous enough but god, playing it is actually a pain
i can't make sense of the reality travel system with the gems and whatnots at all

Start with learning japanese.

Do my standard VN playstyle - go through the game once on your own and then with a walkthrough every other time. The level of detail and the multiple directions things can go is simultaneously its strongest and most troublesome feature.

YU-NO's translation is tremendously done, it even had input from Hiroyuki Kanno during its development. You're not missing out on anything really.
On the other hand, as someone who doesn't much care for pure novel games, the time travel mechanics and item/inventory based puzzles were essential to getting me involved in the game and loving it.

What's the problem? The gems are saves/bookmarks. The appropriate time to use them is at a divergence point, i.e. when the gem is blinking.
At first you start with only a few gems so you have to use them sparingly but you will find further gems shown on the map and should aim to retrieve them.
Then you can try to map out the rest of the game by saving at several intersections.
Another thing to remember is that items are kept across your travels so you have to be careful when you expend them.

I haven't played this game in a while, but also didn't you need to keep at least one gem in the thing to be able to access the divergence map

Yes.
You can also jump back by starting a new game since that automatically opens the map.
Finally you can use the map at will with the hypersense stone, even in areas where it's normally blocked.
