How come the arcade versions of Contra and Ninja Gaiden suck in comparison to the NES games?

I think you have to consider the mentality of manufacturing arcade games as well.
With early arcades, you could drop your coin in and get by on sheer skill alone.
Towards the end of the 80's you could feel a shift in the cheap unfairness of the games. Final Fight, Ninja Turtles, The Simpsons etc were just designed to make you pump as much money into the fucking thing as possible.
And don't anyone give me that "git gud" bullshit.
Arcades became cynically difficult.

The only console Shinobi games that were ports were SMS and PCE Shinobi (neither were particularly great) and Shadow Dancer on SMS (which sucked). The Genesis Shadow Dancer was a different game.

NES Shinobi is also an arcade port. SMS version is kinda interesting imo because it changes a lot of things from the arcade game.
