Just got sonic 3 + sonic and knuckles in the mail and cleaned them up both work fine separate but just glitches out after the sega screen when locked on (sonic and knuckles locks on perfectly fine with other games) anyone ever have similar problems?

Yes I cleaned everything it works perfect with sonic 2 just not with sonic 3 could it be the genesis model 2?

It shouldn't be, I've played S3&K plenty of times on a model 2. Sounds like there's something wrong with one of the carts.

Sometimes it can be finicky, but I'm sure you've tried getting S3&K working for a while, though. My guess is it would be something wrong with the Sonic 3 cart, if the S&K cart works on its own and with other carts.
