Why aren't there any more games based on faith vs. logic theme?
Because there's no inherent conflict between logic and faith. Logic applies to everything for which we have evidence to consider and the unknown is necessarily a matter of faith.
Arcanum wasn't about faith vs logic. It was more about the dualistic nature of "progress".

As far as I can tell, lots of Christians that want to be scientists wind up in physics and chemistry, usually staying away from biology. I guess if you want to play around with future concepts and are somewhat barred from some fields, you go to something neutral.

i would say that going deep into physics actually encourages some form of spirituality because you start to realize that nothing really makes sense from a reductionist perspective when you get down to metaphysics or atl as far as we can tell

You can always try faith/mysticism as a subset of logic. Look into Shadowrun and Shin Megami Tensei.
