I doubt the version of Act 3 that eventually ended on the PC Engine and Sega CD was meant to be anything like Kojima originally envisioned, given how all the loose ends in the plot are resolved by a sudden deus ex machina twist.
I read in the Japanese Wikipedia that Snatcher was actually supposed to consists of five (and possibly six) acts, with a deleted act set between Act 2 and Act 3 in which Gillian finds out that a certain politician has become a Snatcher (a plot point briefly alluded in the final Act 3) and there was another act after the confrontation with Elijah in which Gillian and Metal must shut down the final Snatcher plant in Russia.
