Coincidentally, I was reading about this earlier today. Do you have a physical or a digital copy? If it's digital you can get another device to read your SD card I think. In the threads I was reading, sometimes the issue resolved by syncing the game with pokebank, or just with time.

Digital Copies are very risky because there is a supposed glitch that if you play the game when the 3DS has almost no charge then if you boot your Digital Copy its save has a 100% chance of be corrupted. Luckily this doesn't happen with Physical Copies and Virtual Console.

did you use Pkhex? there is a bug, if when closing it it says there is unsaved data then this will happen
open and save it again, or restore a backup
