Well having increasing levels presents has it's own problem. The difference between the first member's weakest mon and the champ's strongest is somewhere around 10-13 levels. Even comparing Aces, it can be as much as 9 levels.
Unless you're doing a solo run, your team isn't going to gain 9 levels before you get to the champ. So you're either overleveled for the first couple E4 making them a joke, or you're underleveled for the champ making it harder.
If I had to chose one, I'd pick the latter, but being able to choose the order basically removes the issue.

"Underleveled" should mean being so low a level as to impede the game's intended difficulty curve, not simply being of a lower level. You SHOULD be a lower level if you want the game to pose any sort of challenge.

Take the title defense mechanic from SM further. Make it an elimination style tournament like in the anime where you have to fight 4 other randomized named NPCs (1 of them being the rival) in order to challenge the champion at the end.
