Arceus was created by ??? and then formed the universe as we know by giving birth to Dialga, Palkia and Giratina.

This process created time, space and a third component, which never came into use because Giratina misbehaved and was banished.

Arceus then created Groudon, Kyogre and Rayquaza, to form the earth, sea and sky.

To inhibit this new planet, Arceus created Mew together with Azelf, Mesprit and Uxie, which explains why they are all psychic type.

Arceus also created the concept of life and death with the birth of Xerneas and Yveltal.

Mew started to reproduce by using its own DNA, over time more and more different species of Pokemon evolved from this.

While Groudon and Kyogre were fighting, Mew was hurt and some of its cells scattered, but it regenerated and survived. This fierce fight, and Rayquazas involvement, resulted in Mew cells being hauled into space. This resulted in alien Pokemon like Clefairy and Elgyem, which of course are pink and/or psychic type, like Mew.

One piece of Mew DNA, however, was sealed inside a triangular stone, which Rayquaza created by accident when reverting back from its Mega form.

Millions of years later, in a great war, the power of Xerneas was used through a weapon, which hit the triangular sealed stone. This resulted in the Mew cells becoming a new Pokemon named Deoxys, which of course is also psychic type.

All other legendaries dont really serve a universal, recreational or administrative purpose, so they were not created by Arceus.
Life just took its course.

I'm ok with the Weather Trio because they weren't supposed to be the legit creators of the Sea, Land and Sky but rather just some random pokes that happened to have powers related to that. Lets remember that deities in japanese tradition are just very powerful spirits but they are not meant to actually have total control over x. It started to go downhill with gen IV because they introduced a more occidental way of portraying the legendary Pokemon which gave rise to the absolute fucking disaster that is the Arceus mythos.

Kyogre and Groudon are the creators of the land and sea regardless of how retarded that sounds. They technically can expand their dominion through intense rainfall and droughts too. Rayquaza isn't the creator of the sky, it's just some super fucking strong Pokemon.

Spritzze and Aromatisse feathers are commonly placed in vases instead of flowers due to their fragrance lastinh longer and not needing water or sunshine. They also adorn bouqets but this is more as a Kalosian accent.

The creation trio and Arceus are avatars of gods, not the gods themselves. Asking questions like "why can they be caught" is like asking why Jesus walks places when he could fly or teleport or whatever. That's just part of being a human/Pokémon.

The Pokemon world is a Bioweapon research planet of the highly advanced Earth Empire. Earth lost war with some Aliems and the planet got Islolated.

Arcerus was the planet seeder, Groudon, Kyogre and Rayquaza were terraformers and Deoxys' are the surviving intergalactic planetary monitors. While Dialga, Palkia and Darkrai were guards to protect against aliem multidimesional bullshit.

And the secret to Pokemon powers are nano-machines son.

Cubone's skull is not actually of its mother, it's simply some hardened skin (think of humans' nails but 100 time more stronger) to protect the baby pokemon. The games purposely don't show the growth process of Kangaskhans hatched by trainers. Kangaskhans starts (obviously) sa baby pokemon, like the one showed in their mega evolution, and rapidly grows to become adult. When they reach sexual maturity, they produce an egg, stored in their "pouch" which later hatches, and so we have the kangaskhan we know from the game. This also implies that the baby kangaskhan can halt and resume their growth process at will, same as in the anime some pokemons can decide to stay in their current form (like Ash's Bulbasaur) or evolve if there's need (like Ash's Charmeleon Medina wings to fight Aerodactyl, thus evolving in Charizard)

I like to think that the laser that hit Deoxys's meteorite was from the death flower in X and Y, and the reason why it has so many forms is that the laser, being full of the life energy of pokemon, is what created the Mega Stones and granted Deoxys that power. Essentially making Deoxys a mega in flux. And maybe when the machine was set off 3,000 years ago is what destroyed Deoxys's home planet, and it arrived kinda like Superman.
That same laser affected Mewtwo who happened to be in Kalos when it was set off, but being so powerful that it survived, but had to rest.

The "natural" catastrophes Hoenn faces are orchestrated by Arceus. Deoxys is his will-less agent, sent to kill Rayquaza

Giratina was never banished, rather the Distortion world is the 'egg' from which Giratina was born that doubles as its own dimension and helps keep the matter-dominant reality stable.

The Earth the games take place on was made around the this time.
