The movie was written while BW2 was in development, before GF had figured out its plot and how Kyurem transformed. The movie writers were forced to just make stuff up as they went long.

I always thought it was simply for the sake of convenience; being able to tap into Reshiram and Zekrom's powers because it was born at the same time is a lot less convoluted than having to fuse with them, and it makes it easier to show off the forms and make Kyurem live up to its reputation as the strongest Dragon on Earth.

Uh, I'm pretty sure running Return on Keldeo is suboptimal when fighting Kyurem. You'd need False Swipe or similar and status moves to ensure a Kyurem capture, or Fighting STAB moves to take it out fast.
