In short, I want the Pokemon equivalent of Sonic Generations.

I want a vanilla style 8 gyms region, but with an emphasis on battle variation.

Single battles are not the 95% norm anymore. We get a huge variation of battle styles:
>single, double and triple battles
>rotation battles
>inverse battles
>Sky and Sea battles with modified rules and restricted access
>options to make battles 1v1, 3v3, 5v5, etc. - no more using six pokemon against two
>battles where things like weather, terrains and/or entry hazards are already on the field
>Other ideas like Little Cup, Double Weakness Pokemon, Mega Face-Off, Single Type challenges

Your ideas are solid anon. Splitting speed is the shakiest of the three, but it's technically something that gf could use to balance if they so choose. But storytelling through level design etc and unique requirements for Pokémon to be available (though maybe not lockouts) would be absolutely perfect additions. Pokemon clubs, which is just a way for character to try out new trainer classes. Each 'club' has their own story line separate from the main story line(sort of similar to Fantasy Life).

-Photography club
Similar to pokemon snap, you travel around taking pictures of pokemon and people. Each picture progressively gets harder the more you climb the rank of the club, with the final boss being to take a picture of a rare pokemon. There's also bonus stages where you can take pictures of legendaries in the wild, if you haven't caught them already.

-Ranger club
Basically pokemon Ranger. Storyline revolves around your adventures in the various forest of the region. Missions start off small, rescuing lost trainers, making sure campfires are properly put out. Final boss involves a putting a stop to a bunch of poachers who have been hunting trapping, and hunting rare and endangered pokemon.

-Detective Club
pretty much something similar to the Looker quest in X/Y. Except you actually have to gather clues and can possibly mess up a case completely if you guess wrong.

-Breeder/Daycare Club
Taking care of pokemon. Some have major behavior issues, that you have to slowly, and patiently work through.

I can defiantly see it working out pretty well in a non-linear pokemon game, especially now that rental-pokemon are a thing and you don't necessarily need HMs to progress through the game.
But even if they did keep the same structure of a regular game they could possibly do something like having a certain amount of gym badges or something before you can join the club.

Simple clubs like photography can be available from the start. And you can do simultaneously as you progress through the main story.

But for other clubs, you might have to meet certain requirements before you're able to join them.

Detective, may have you already beat the elite four, before they try and recruit you.

Breeder, something like you have to have your pokemon at a certain level of affection or breed a variety of different Pokemon types before the daycare worker offer you the job.

Ranger, beating all the pokemon gyms.

Scientist, recording a certain amount of pokemon in your pokedex, before the professor offers you a letter of recommendation to join the club.

But a spin off like this would be pretty damn good. And you know which spin off would better use such ideas? Pokémon Ranger. Those games had an awesome concept but the gameplay was just dumb as hell.

Entire game is about money management, trainer battles no longer ante money. In fact there are very few trainers that end up giving you anything. Some trainers will give potions, or status healing items. Pokemon centers cost money based on missing health and status effects. You don't have to heal your entire party at once.

To supplement money, there is side quests like catching a Pokemon for someone (you do not keep the Pokemon after you turned in the quest). Delivering items, Pokedex mile stones, and Pokemon Stadiums where you win money based on how many consecutive wins you get.

As you get gym badges a team rocket type group appears and starts taking over towns. When you get there you find out the Champion of the region has already taken care of the situation. A ton of people applaud, a few people think the guy is a scum bag. Eventually you get to a town that's taken over and you fight it off yourself.

Champion shows up and pays you off after you beat it to say that he did it. This continues to find out the complete corruption of the Champion. When you eventually dethrone him, and become the champion you have a constant stream of income money is no longer an issue. Now you are in Post Game.

In the post game you start reconstructing towns, and building new areas. You use your new found income to make areas better. Examples, building up the Professor's lab encourages Professors from other regions to show up, and allows non native Pokemon to start showing up. Building also disrupts the natural area as well angering some of the Legendary Pokemon (this is the main way of encountering Legendaries).

Once again the Team Rocket type group will start taking over towns, which you have to defeat or else your income will stop. You encounter the old champion as the new leader of the group trying to coup you.

The word gets out that the old Champion is now in a terrorist organization. Old fans convert, now the attacks are happening more often. The Champ seeks the box legendary basically just to kill you. Legendary starts going on a rampage destroying people homes. You seek it out, if you catch it the rampaging stops. If you defeat it, it fleas and eventually comes back causing more damage.

The more it destroys the more relief funds you have to send to areas affected.

New features
Released Pokemon will stay in the route you released them in. Only five of the same species will be remembered, so if you dump all your breedjects into an area you can only find 5 of them. If you release a higher level Pokemon into an lower level area. The wild Pokemon will increase in level.

If you release predatory Pokemon into an area, the hunted Pokemon will no longer spawn in the area until you recatch the Predator. Example, Heatmor drives out Durant.

Friend Safari is back. But with a twist. You release the Pokemon in an area, max 3 at a time. When people visit your Safari they can catch a copy of the Pokemon you released. There is no limitations on this, but you do need to recatch what you put into the Safari to put new Pokemon in.

You can completely customize the Elite 4. But you have to purposely (or accidentally) lose a trainer battle. This includes gym leaders. The trainer takes the place of the highest level'd E4 member, and bumps everyone else down one. Kicking out the first member. You can refight that person in their home town, route, or gym.

You'd have to change everything about the region from the events to the encounters. Most games are made specifically so that the more powerful mons are at the end and are usually in type specific locations. Its possible but you'd have to design the layout of the region to work specifically for that concept.

"Levels" are done away with.

All Pokemon come with the equivalent stats of their species at what is currently Level 50, with the usual variations for IVs and EVs and Nature.

You still gain EXP through battling, however now you get to "spend" that EXP on teaching your Pokemon moves and evolving them. So teaching Charmander Ember might cost 50 EXP, Flamethrower 500 EXP, and evolving it into Charmeleon 1000. This would balance Pokemon across their evolutions (ie. if you spend all your EXP on good moves for Charmander it could still be stronger than someone who spent their EXP on evolving to Charmeleon but still only has Ember).

This would allow for multiple playthroughs to be different, even with the same Pokemon. Maybe one playthrough I rush a Charizard, then another I save up for Fire Blast and play the bulk of the game with Charmander. It would open up a lot more strategy and diversity about how you approach raising your Pokemon.
