I think Colress will use Necrozma and DNA splicer shenanigans to control Nebby and force it to open Ultra Space portals.

I think that in this alternate story, Lillie doesn't save Nebby, but leaves Aether Paradise to become a trainer and get strong enough to save Nebby.
