Well if we wanted to be accurate, most of the fossil Pokemon (at least each generation of them) are from periods millions of years a part, just like the prehistoric creatures they are based on.

Kabutops and Omastar, as well as Armaldo and Cradily, are probably from a period like the Ordovician when most of the planet was underwater, while Aerodactyl and Tyrantrum are from periods like the Cretaceous.
