The bone structures in things like archeopteryx are exclusive to birds, and nowhere in the fossil record will you find evidence of bird-like bone structuring and composition in reptiles, extinct or alive. Well if we wanted to be accurate, most of the fossil Pokemon (at least each generation of them) are from periods millions of years a part, just like the prehistoric creatures they are based on.
Kabutops and Omastar, as well as Armaldo and Cradily, are probably from a period like the Ordovician when most of the planet was underwater, while Aerodactyl and Tyrantrum are from periods like the Cretaceous.
