Pokemon Tower (though not sacred enough to not get torn down), Mt. Pyre, Sky Pillar, arguably the Cave of Origin, the Regi caves, Snowpoint Temple, Desert Resort, etc.

The Regi areas are a special case because while they are clearly important, they're less revered and more outright feared.
