At least ORAS changed Aqua's motivation to be less nonsensical. Instead of wanting to cover the world in ocean, they believe that humanity has built up to the point where they take nature for granted and destroy it. They just want to create a nasty flood that destroys homes and businesses, so that people are forced to rely on nature while they rebuild. It makes more sense than just wanting to wipe out humanity so water Pokemon have more room to swim.
