There are multiple Entei, Raikou, and Suicune. The three in HGSS were made by Ho-oh. The others are used by NPCs like Annabel.

That's only the English marketing slogan. Also they dropped the slogan with the release of Ruby/Sapphire and only started re-using it for X/Y (presumably for nostalgia-pandering marketing). The main storyline of Pokemon games revolve around becoming the Champion and defeating the evil team. Completing the Pokedex is literally just a sidequest.
