Neither do Gen 1 and 2 for that matter. Their "creepy" atmosphere came from headcanon feedbacked by creepypastas.

That´s a pretty broad question OP, and probably has more to do with what's wrong with creepypastas in general than their application to pokemon.
As for pokemon, what went wrong is doing them within a fanbase that's unable to differentiate headcanon from fact so these end up being promoters of misinformation rather than the fun little texts a creepypasta should be(supposedly at least, I never liked those).
