It was probably for future utility. If they want to have cutscenes with walking Pokémon in the future, they can just use those animations. It's probably why they made the models so high-poly, too.

The big problem with this is the speed with which it makes battles run
The animations of a turn in PBR take at least twice as long as an equivalent turn in Gen 6/7.
You might think "I don't care, I prefer it" but after you take thirty minutes to even get past the first route because of the animation times, I promise you will turn the animations off.

I would like to mention something as a person who has developed for Game Freak before during the early 3DS era and also another game no one's mentioned in this thread.
Some of the models in Tretta are actually ported from PBR and, get this, Pokedex Pro. Remember that? Anyways, Gardevoir has the same idle animation, as does Charmander in the video on >>33277557
Only a select few models from Gen 6 and 7 are ported over from the games they came from. To clarify, most Pokemon have about 8000 to almost 12000 polygons. For comparison, Lightning from Final Fantasy XIII has over 8000 total polygons, and Alan Wake's character model has over 13000. Some of them are touched up, and yes, they are future proof. That doesn't mean, however, that they can't or wont be scaled up. That also doesn't mean it will happen either.

To add onto this: Some of these models are changed over time. Some are REALLY subtle and some require a program or a tool to do a polycount to really make a difference. Some Pokemon get small changes to their model with just a few polygons here and there, but some get changes that remove them as well.

While I do love PBR and also the models there, I would actually be very glad to see the walking and running animations being used for attacking an enemy, like how it was in those games. It felt much more dynamic, and it added to the mysticism of seeing creatures like this battling on a bigger screen than it did with static and flat colors on a screen. It'd explain the various forms that would go away after battle or certain points (Zen Mode, Mega Evolving, etc.) However, I REALLY hope that just like PBR there are a lot more animations for attacking. It bugs me when a Pokemon punches with a kicking move.

To give the best example, use a Machoke in the 3D games that are on home consoles with Low Kick and Karate Chop (or just any kicking moves and anything else that makes contact)
Machoke does a drop kick with Low Kick which is fucking cool. And when it needs to use its arms? It uses them. Blaziken does a cartwheel flip to use moves such as Blaze Kick, and uses its arms to use moves like Sky Uppercut. And the animations for the Pokemon in XY/SM? Pretty lackluster by comparison. People say 3D didn't do justice for a lot of Pokemon. No. Game Freak didn't do Justice to 3D.
Though I will admit Pidgeot's idle animation looks really fucking stupid.

From what I understand, they make Spinoffs as well as the majority of merchandise, TCG, anime etc.

In general, Game Freak make new Pokémon and the main series games, Nintendo do a few licensing things and spinoffs, Creatures do the bulk of merchandise.
TPCI themselves (which are a company joint owned by the three) have very, very few employees and are basically just for marketing and distribution (they organise the competitive circuit and a bunch of other advertising schemes)

You're a fucking idiot if you think GF would would make 2 animations for every single fucking Pokemon, including alt forms and mega evolutions, and had no intention to do following Pokemon. It's entirely possible that you could just select to Mega Evolve your Pokemon outside of battle in the team status menu. It's not that hard to imagine how it would work.
I don't think following Pokemon will be in USUM though, I see it being the main draw for Pokemon Switch.
