Why has no one brought this up recently? Gen 4's battle frontier and the subway in Gen 5 had a online co-op option, why is this absent in all the 3DS games?

I forgot about that. It worked the same way Gen 4 did. All it did was download real players teams and you battled those instead. There never was any co-op mode.

No, there was definitely co-op. You had to go to the Wi-Fi Club in the Pokemon Center.
