Make Lillie a trainer, and have her slowly improve throughout the game as a rival. She can still follow you when she's not training, but she can battle you on occasion.

It might make her capture more tragic: she's slowly improving herself over the game, trying her best to protect Nebby and others. And then she fights and loses to Plumeria and Team Skull, despite her best efforts.

Also, after Lusamine opens up portals to Ultra Space, you have to head home and rescue your mom from a wild UB, which has wrecked a lot of the surrounding area, and forced your mother to stay inside and hide.

Bonus: Skippable cutscenes to make the extra plot bearable.

Lillie failed to save Cosmog. In USUM she is taking one of the starters to build a team and go back to rescue Nebby.

The Ultra Beast infestation is happening from the very beginning. Team Skull are capturing them to overpower Captains and win island challenge.

... but Guzma is also working for Colress/Lusamine. In exchange for Beast Balls, they want Skull to get Necrozma so they can control Nebby and go into Ultra Space.

One mid game event has you try and fail to stop them getting Necrozma.

Gladion has joined Team Skull because he is fascinated by the Ultra Beasts and wants his own. Him, Plumeria and Guzma use Ultra Beasts in battle.

Really, just remove Team Skull, and give more focus to the Aether family and Ultra Beast phenomenon. Skull was a bunch of degenerate goons and added nothing to the plot or narrative. They didn't even act as a red herring, since the game was so transparent about the Aether Foundation.
