N and Ghetsis are some of the few remaining descendants of original humanity, who entered the Pokéverse via RKS's power.
The Unown represent the "code" RKS used to create the Pokéverse, and the reason why there's 28 types of them is because the code consisted of the English alphabet and the question+exclamation marks.

Pokemon is set in a "new Earth" planet colonized by descendants of a post apocalyptic world hoping to start anew. Some creatures native to the planet were existing Pokemon (Machoke, Jynx, Kabutops etc.,) but some of the bacteria they manifested infected some of the native animals generation to generation to the point they've mutated into something else that we recognize as the pokemon of today.
