Pokémon fire and water are not the same as real fire and water in some generic way. It's borderline headcanon but it's pretty obvious. A kid can hug his Slugma and not instantly die, and plenty of fire and rock types seem to survive water or rain being on them despite the fact it should be genocide weather. Well, fire is actually a little bit more believable. Sorta. Fire itself isn't really a 'thing' bit rather the energy released from breaking chemical bonds via combustion. As such, the heat of a fire is dependent on the energy release of the combusting material; it's possible to have fires burning at relatively low temperatures. Although its actually rare to find that happening naturally. Still doesn't explain things like Slugma which is magma supposedly hotter than the sun.

Water, though, is always composed of two hydrogen and one oxygen molecules. Anything else and its factually not water, that's what I'm getting uppity about. The water can't be different, there has to be something in it for there to be a notable difference.

If we're going full stupid headcanon about it, then I'd expect there to be an additional chemical component or enzyme mixed into the pokemon water.

Also, pokemon that are weak to water can tolerate being submerged to a degree.
Seeing as they were graveler/golem, they might have only had a few seconds to get out before passing out.

Yes, because any other combination of elements creates different chemicals that already exists. If it's not the same water, then it is literally not water.

Generally speaking, you should assume every rule of a fictional world works the same as the real world unless specifically stated otherwise; considering the fact that the real world is the only baseline we have to on. Otherwise there are literally no rules.

We can assume, since we have never been told otherwise, that water is H2O, the world is round, respiration occurs with oxygen, gravity still works, etc.

Pokemon have literally been described as magic before, so I honestly don't care HOW the water comes to be, but the physical properties of water need to be the same.

Rain doesn't hurt pokemon weak to water type in battle. Water type attacks therefore are damaging because of the force of the attack, and the water elemental just modifies that damage. So for OP's question they would take damage from the fall, but so would any living thing falling into a body of water from a great height.
