What I'm doing is after getting the shiny, I take out the parents and put them back in. Maybe that "resets" the value of the offspring becoming shiny since it's fixed to a certain number of eggs, but I'm purely talking out of my ass here. If that were actually the case, I would get another shiny (possibly male again) by the end of the night.

I've given up on shiny hunting after I got my shiny Gardevoir/Gallade. Hatching is pretty tedious in S/M due to the day care area being so small. Is there a better place for this, like the ORAS island?

Hatching in ORAS takes a bit longer due to no Karp Swap, but outside that i can't see it being worse. I mean, you have Hatching Opower there, and can just hold down Up instead of spinning the stick like a spastic

Whats the best method to get a shiny rayquaza?

If your Ruby has a dead battery then it will be the same as emerald. If not, then go soft resetting until you get it.

Oh gotcha, what I usually do Is save before receiving the 5 eggs, and if I find a shiny like today I'll check the ivs, i got a shiny rockruff with a bad Sp def, so I soft reset and reject the egg and SR until I find what I want. I rejected the egg three times and I got a hexa perfect ha vulpix, though I kinda regret switching out the rockruff now lol.
So if you're not satisfied you can have different outcomes for that same shiny egg

Mostly depends. I usually only do it part of time. This is a different case with Sun version, where all my breeding projects have been for shinies. Comfey, Alolan Vulpix and Rockruff(my next one that's set up to go on my next playing session) are my only non-shiny breeding projects.

I never actually "hunt" for shinies, but I seem to find lots of them in the wild. A shiny Pidgeotto in Silver, a blue-eyed Lunatone in Emerald, a golden Geodude, a golden Magikarp and a shone Magnemite in OR, a black Golett in Y, and now this son of a gun.
Too bad they always have the most awful natures and abilities. I guess that's what I get for not breeding for them.

I rarely actively hunt for Shinies as well, but I still run into random wild ones a lot while training and such, and they tend to be okay.
Just travel with a Synchronizer at the head of your party.
Also, bad abilities can be changed.
