Not being canon.
I can get if she barely has any role in the canon. I really do. But with how Red and Blue and the Gen I starter trio are nigh-mythological in popularity within Pokemon fandom, not having a third character and a female player character all at once to cover both female players and the third starter (take your pick) as being part of the RGBY/FRLG story feels really incomplete.

She's technically still canon because of multiple universes. She's an option in the game which means she exists in at least one of them even if we never end up playing a game that takes place in that universe.

Here's a theory:The reason for why Leaf never appears in the game if you choose Red or vice versa is because she IS Red, but in a AU. It isn't to farfetched either since Pokemon likes a lot to play with different realities and timelines (each version is a different universe, XY and RS being the biggest offenders), it would explain why when we re meet with Red and Blue in SM, she is nowhere to be seen, because she lives in a different universe and we and GF only follow the one where Red exists. Basically what I'm saying is, in a game where your other gender counterpart (ala Brendan/May or Lucas/Dawn) doesn't appear, they are the exact same person, but from two AU'sTinfoil hat, off.

Leaf/Blue, Yellow did not exist in the first generation in games and mangas as protagonists. However it officially exists from the 3rd generation and they are considered in the first generation.
Similar to Serena in anime, manga, games are from 6ta generation Kalos, considered in 1st generation with Kanto.

I partially agree. The problem is that the manga takes a lot of liberties that don't have place in the games, such as Yellow, that legendary birds fusion, Emerald, etc. But I do enjoy how the manga tries to put all the games protagonists (with the exception of Lyra) into a single universe with various stories and adventures.
