Yes, if Red's a NPC the player can beat then canonically the protag character beats them.

On a completely unrelated note, if Gold actually managed to become the Champion in GSC/HGSS, why doesn't he appear in the Champion Tournament in BW2?

Ask yourself this, did Team Rocket canonically disband after the events of G/S/C? If your answer is yes then we can assume that Gold canonically defeated Team Rocket as a result of those games. This means that what happened in G/S/C are canon. Gold beat Red, Red got off the mountain, Blue stopped being a gym leader, and now both of them spend their time at the Battle Tree.

Because gen 1 only having a male player character meant GF didn't have to worry about not accounting for all players when showing an old NPC. Gen 2 and onward can't be locked down so easily so they aren't going to do it.

Because they can't make a protagonist canon for some ass-backwards besides Red, due to Crystal adding the Male-or-Female option. Because the only choice was Red in RBY, they had no issue bringing him back thanks to them dropping Leaf.
You could argue that Gold/Ethan was the only protag in Gold and Silver, but then Crystal happened, and because Ethan wasn't in Hoenn, you could see why.
