Would it work? Been playing some Theatrythm Final Fantasy and the idea came across my mind. The franchise seems to be pretty open to new genres in the spin-offs (dungeon crawler, fighting game, strategy, puzzle, even racing etc) so I can't see why not. There are amazing Pokemon tracks, they could put them to good use.
I can definitely see it working similarly to Theatrhythm. You'd have "battles" with wild Pokemon and gym leaders, where you basically play the battle theme of your enemy. If you're fighting a Zigzagoon, you play the Hoenn wild battle theme for example. And while you're traveling from city to city, you play the route/town theme for the location you're currently on. It'd be a fairly simple game to make, really - 100 or 150 songs would be enough.
What do you think? Do you see any chance of this happening in the future?
It may interest you to know that Game Freak made a game called HarmoKnight a few years back...
It has a few Pokémon tracks.
I would definitely like to see more considering unlike most rhythm games you are directly playing the instruments in HarmoKnight.
A Pokémon one in particular would be even better.

Though I guess to clarify, saying directly playing the instruments is a bit much...
You essentially attack and what not in time with the music to make a sound effect similar to the instrument. If you're off the note just doesn't happen whereas in games like Theatrhythm you're just doing something random to the beat of the music in the background.
I personally like this way of doing it much better.
