I mean aside from the fact that yellow has a few things such as Pikachu avoiding traveling in a ball and various anime inspired characters who never appear in any other games, the simplest explanation for Red having all 3 starters is that they wanted Pokemon Trainer Red to represent as many people as possible. By giving him every starter from his generation, he represents players no matter what starter they ended up picking.

There's no way they'd stick to one canon starter for any of the protags game-wise, as that would invalidate players who didn't choose those starters. I mean maybe in manga or anime, sure they would for the sake of narrative, but certainly not when they don't actually need to.
