Every "hard mode" suggestion I see basically just results in more grinding, i.e. higher enemy levels, permanent death, etc. Here's how to make the game actually challenging:
- Set battle style only
- Levels are capped based on your progress
- Trainers have more Pokemon, but as a caveat, you can only use as many Pokemon as they do
- Trainers have gym leader AI, gym leaders have postgame facility AI
- No affection bonuses
Now the game requires some actual teambuilding and strategy. You might even lose a battle sometimes.

Then you could end up stuck if you're out of money, or forced to walk around until shit heals. Just a pointless timesink. Doesn't make the game harder, just more punishing.
