Your dad is an evil maniac, he just captured dark rain and went on to kill the king and seize the region's capital. He asks you as his son to be his accomplice and help him rule his new empire. If you accept, he offers you one of his pokemon to take with you on your missions (say Larvitar, Beldum or Bagon), then he sends you to the 8 major cities in turn to challenge their strongest trainers to take control of the region bit by bit. You eventually go on to challenge your father for leadership.
If you say no however, he uses his darkrai to try to convince you otherwise, as you are fleeing you hide in a room, where there are three pokeballs containing starters (say Charmander, Treecko and Froakie), and you steal one. Then a stranger with an Alakazam teleports in to the room, and gets you out. He turns out to be a member of the recently formed resistance, and he asks your help to convince the strongest trainers of the 8 cities to join the resistance, by proving your worth in battle, with the aim to overthrow your father.
