There is no canon version, generation, protagonist or anything because GameFreak has yet to give us a consistent, truly canon line of games to follow.
Yellow isn't canon for this very reason, despite Red's team in later appearances featuring Pokemon that can all be obtained in a single game without the need for trading, which would be Yellow.
The entire franchise of Pokemon is non-canonical until GameFreak states otherwise, so enjoy your pointless canonwars.
