Dugtrio can be a problem if you couldn't get rocks up unless its ebin z-move and Aqua Jet blows it away. At least its not that hard to scare Sableye nowadays with Mawile and Magearna being in the game.

Dugtrio is on stall because it can take care of pretty much every wall breaker if Hazards aren't up on your side and if they aren't a flying type. So instead of having multiple sponges that do nothing else, Stall now just uses something that doesn't just soak up damage, but rather dishes out damage.

Somewhere before Sableye becoming OU, stall was fine. The game played like an RPG should. You had Sweepers/Wallbreakers Tanks/Walls and misc support in the form of Phazers and Annoyers. Now everything meta is a Wallbreaker plus some annoyers with 2 or 3 goto walls.

I think Gen 5 started the slippery slope. Cant put my finger on what exactly did it.

There's a lot of ways to break stall, but what it all boils down to is running powerful physical attackers with good coverage, hazard setters that can get past Sableye, and Taunt users/setup sweepers that can pressure the team. Alolan Marowak is one of the best stallbreakers seeing as how he already meets the first two criteria.
