Probably Arceus based on what it's done in game events, Yaldabaoth had some help from six other archons in making the universe and isn't even the most powerful known being in his own canon. Arceus could potentially generate as many Creation Trio members as it wanted to aid it in the battle, each one of them being universe-level threats in their own right.

We actually see Dialga and Palkia making a new universe in Diamond and Pearl before the Lake Trio shows up to cockblock Cyrus. Then we see Arceus create a new universe to make a new Dialga/Palkia/Giratina in the Sinjoh ruins event in HG/SS. So Arceus and the Creation Trio can make universes independently, but only Arceus has been shown to make more universe makers on its own.

Yeah YHWH would straight up merc Arceus. It'd be fun to have a "horde" battle against a seemingly infinite expanse of Arceus as the true final boss of a Pokemon game though.
