The only one I really dislike is Lyra cause her design is garbage. Worse yet, she replaced my favorite female protag design. Nate's design sucks too but I don't feel too strongly about him.

I love all of them. The personality traits they get as rivals/friends/in the manga/in the anime/in official art and marketing gives such a baseline for universal headcanons about who and how they are as people and the relationships they have with their counterpart. My favourites are Hilda because she has a badass attitude, May and Brendan because they're adorable as fuck together, and Hilbert because he is cutest pokéboy. But really, I like all of them. Even Leaf and Kris.

Though Sun and Moon are making it kinda hard to like their protagonists...
