Mewtwo and Charizard don't actually have two megaevolutions: The "Y" megaevolutions are actually Primal Reversions, only the "X" ones are megaevolutions proper.
Both Mega Charizard Y and Mega Mewto Y embrace the true nature of the pokemon, the former being a flying type and the later becoming more like its Mew parent, wich fits with the theme of Primal Reversion .
Meanwhile, the X mega evolutions showcase the human influence on these pokemon, mega evolution being about the bond between humans and pokemon. Charizard becomes the dragon type so many people always wished it was while Mewtwo becomes more of a fighting machine as it was originally designed to be by scientists.

Reshiram's tail is a turbine while Zekrom's tail is a generator because both machines are pretty much the same thing just used differently, just like Reshiram and Zekrom were originaly one and the same but decided to take different approaches to life (prioritizing truth and ideals respectively). They are both still helpful to humanity in their own ways just like turbines and generators are.

Skiploom's (Whoa gLOOM) flower doesn't resemble a dandelion and I never associated Jumpluff's cotton balls with Wish flowers. Usually when I though of cotton I though of the trees that blow cotton around where I live.

Lucario and Lopunny are supposed to be gen 4 counterparts, aren't they? What with being two-stagers that evolve with friendship, one looking "boyish" while the other looks "girly".
If we go with the idea that Lopunny is supposed to look like a doll, maybe its boyish counterpart Lucario is supposed to look like an action figure. It would somewhat explain Lucario's weird design, like the black rubbery parts in its shoulders and waist being toy articulations.

While the first stage elemental monkeys are cute, almost identical children, their evolutions represent them growing up into different negative stereotypes from Japan.
Simisage is either a bancho or a yankii, Simisear is a biker, and Simipour is a Kogal.
The "three wise monkeys" theme could also apply here somehow. Simipur for example could be blind to stop itself from buying everything it sees, being a materialistic kogal.

Oddish is on Bulbasaur's back

Regular Oddish evolves into Gloom with shitty leafs which become super bulky when evolves into Vileplume to cover its body (because Oddish is supposed to hate having his main body affected by sun light). When Oddish is in Bulbasaur's body they can properly evolve, that's why Venusaur's flower have regular non bulky petals, because Oddish/Vileplume body is already covered inside Venusaur's body so there's no need of bigger petals covering him to avoid the sun light.

Is also said in the original Pokedex that "someone planted" a "seed" on Bulbausaur's back which evolves with the main pokemon. This "seed" an Oddish/Oddish seed, which properly evolves thanks to Bulbasaur.

Ditto is actually one of the most ancient Pokemon around, probably the most ancient on Earth after Mew itself and other "cosmic" entities like the lake trio and the Unown.
It just so happens that Ditto inherited one certain aspect of Mew that made it so adaptative, it didn't need to change or "evolve" at all througout the eons.

Pokemon, once they are old enough, go out of their way to attack trainers to become stronger, either knowing that trained pokemon give more experience or hoping the trainer will accept them as aprentices. Pokemon have to agree to be captured, damaging them or even putting them to sleep only serves to prove to them that the Pokemon under the trainer's guidance become powerful, convincing them to accept. Pokemon can sense their surroundings while inside the pokeball almost as if they were there, but the pokeball allows them to save energy for when they need it. Masterballs are abominations that should be destroyed.
After a wild pokemon faints (or experiences near death according to the japanese versions), it eventually comes back to its senses having gained lots of experience from the fight. Trainers' pokemon have the disadvantage that they can only gain experience when they win, because they are inmediatly returned to the pokeball where they are kept in stasis until they are restored in a pokemon center.
Fainted pokemon are almost never attacked by predators because they would be exposed to trainers under unwanted circumstances, either while starving or while eating or with a full stomach. Pokemon do their normal living stuff, like raising their babies, deep in the wild where we can't reach in the games, trainers are forbidden from entering these areas for preservation stuff. Stronger pokemon like evolved ones also live in these ares, not needing to attack trainers because they are already strong enough or would rather stay and protect the young; this is why we don't encounter most evolved mons in the wild.
