Lately, Bethesda has been increasingly more friendly with creation kits but more hostile towards modders themselves. Fallout 4 remains without a Script Extender program compared to every other game because Bethesda has fucked up the code to make it more illegible than my law thesis.
Modding content for a Bethesda Pokemon game might end up shallow at best. New moves would lack new animations for a long time, new pokemon and trainers would be reliant on the same animations the game comes with, and new places would need to be poorly spliced in.
Let's not forget Bethesda has tried to sucker people before too with paid mods.

Glitchy and flawed as they are, they still sold a fuckton and are played by a huge playerbase and their memes spread like Ebola would if it ever reached India.
Skyrim in specific, for even years later it was still among the top 10 in Steam Charts and right now it's at 23th, about 6 years since its release, obviously not taking in account the amount of people who just pirated the game.
/v/ shit aside, a Pokémon game made by Bethesda would likely only differ from GameFreak in music and DLCs actually existing (which, considering Be "Horse Armor DLC" thesda, is disheartening), although that'd mean modding and /vp/ losing at least half of its activity due to people fapping to porn mods nonstop.

That's one thing we should never forget. Steam and Bethesda alone almost ruined the entire mod scene in a timespan of a week for giving people that modded for loving the game the idea to instead mod because it pays, not to mention the amount of stolen mods.
