What I think is:
Originally both Kris and Lyra existed in the game, you could play as Ethan or Kris, but Lyra would still be a in-game NPC just like she is (think of Diamond/Pearl, Barry is your rival but the gender that you did not chose is the professor's assistant), however, late in the development they just decided to exclude Kris and make Lyra playable, so in the scenario that you played as Lyra, she would be substitued by Ethan instead.
