Assuming they'd be mixed in with gyms as additional challenges, I feel like the Johto/Kanto mix has a lot of potential. Especially if you could come back to battle them for a second battle after beating the E4 once.
Possibly have end-game totems after the second E4 fight.

I was trying to stick to the types of the Gym Leaders and a significant location near them being the location. Their aces being for day and something else of that type for night. The exceptions to this was Chuck, who I couldn't think of a nocturnal fighting type for, and Jasmine, who had Ampharos at night for obvious reasons.
Blackthorn had Kingdra for both day and night since it was the final fight.
I originally thought of having the underground be where the Goldenrod totem was but didn't think it fit Whitney.
Bugsy could be in Ilex Forest instead of Slowpoke Well I guess.
I wanted Gyarados to play a part but didn't think it fit at night and didn't want Mahogany to be the only place with the ace not being in the day. It might work to move it to Ice Path, with Gyarados staying where it was, though it feels too far from the original gym location.
