Because the file where the Pokemon are stored is too big, and they can't make a patch that only adds stuff to it, they have to replace it completely, so it's not worth having a 1gb+ patch to add JUST one Pokemon.

No because they would have to deal with pointers not being correct, meaning they have to update yet another file.

Well, not quite. They do it this way because they made it clear they don't like DLCs, that they'd rather give a complete game (I know I know) than something in pieces. The parts that they know they're most likely going to update are small and not cramped together for this very reason.
