They certainly die. Death and mourning of Pokemon has existed since the first game.
It's just very unclear how they die. Old age? Disease? Specific types of physical harm?

They did indeed die. Graves for those lost in the war form a graveyard in XY. Not only that, but many Pokemon fell in battle during the war before AZ fires the weapon.
And speaking of AZ's Floette, it died as well, hence the need for him to bring it back as the Eternal Floette.

In game battles, yeah it's a fairy vs a dark type. Lorewise it doesn't overpower it but rather it calms the autistic rage fit Yveltal gets into when woken up.
Still doesn't refute Pokemon dying though, and Xerneas doesn't do jack shit to help people or Pokemon 95% of the time.
