They only come out when they attack, they were just seen all the time in previous gens because of the one/two-frame sprites instead of animations, and in Gen 5's case because they were cutting corners by trying to reuse DP assets for its sprite. Go play Stadium 2 etc. and you'll see it was always that way.

I can see GF making the argument that all flying pokemon have that stupid soaring pose for novice players to tell which pokemon are flying types, and it makes sense to an extent, but pokemon like Xatu and Tropius just look hideous.
What they need to do, is make all flying pokemon grounded, and give them dodge animations. Like how protect got that blue circle animation in gen 7, make flying pokemon visibly jump and hover for a bit when they dodge an EQ.

Completely true, but the 2D attack animations were never good either past the GBC games.Which are also the only times the sprites have been good at all, with Gen I charmingly off model and Gen II the only actual instance of decent spritework.Since then the attack animations have been kept in the same style for that sake, 2D or 3D, regardless of what the hardware is capable of. Gen VI and VII at least took us into the SNES era where the Pokemon themselves will make some form of movement while attacking beyond sliding around a still image.

It can be debated how good some of the animations, however there's no denying 3D makes pokémon feel more alive. They come out, they attack, you can see them wincing when they take damage or faint, you can see them smile and be happy on Amie, while in Gen 5, they were stuck on a 5-frame loop for all time and kind of just faded away, their expressions never changing.
