Gym Leaders aren't allowed in Battle Tree. Johto has no characters that aren't from Kanto if you discount Gym Leaders. Eusine and Silver, the named characters of Johto, are from Kanto. The evil team is from Kanto. Johto is Kanto. Everything is Kanto.

Eusine mentions his hometown is Celadon City when you meet him there. As for Kimono girls, they are five NPCs with the same sprites. That's a generic trainer class at that point. I doubt they count as important characters.
As for E4, there's only Karen and Will, both whom might just be from Kanto. Their origin isn't made clear. And they're Kanto's Elite 4, not just Johto's. If either appears, a Kanto character is appearing.
