Sky is the best one and that's the opinion of 90% of the people here, but the others vary a lot.

IMO it is Sky > SMD > Red = GTI

Sky >> PSMD >> Red/Blue/Time/Darkness >>>>>>>>>>> the other one

Sky > Rescue Team > Super >>> Gates

It's pretty close imo. Super's my favourite overall because I like a lot of the gameplay changes it made, though I can definitely see why others prefer Sky, and even though it's lacking quite a bit of polish I had a lot of fun with Rescue Team's post-game.
Gates falls behind due to its lack of content though the main story was very nice and it had some good ideas like mysteriosity and paradise.

Sky and Super are the best. Super excels in gameplay while Sky is a better all around package. Rescue is next, being in most ways to inferior to Sky, while Gates is last. It has the best story but is short and has weak gameplay.

Gates is okay at worst. I liked Sky the most though.
