Everything happens in the order they are released. Each time a remake comes out, it updates the chronological order and the original version ceases to exist.

There is only 1 timeline. The canon timeline.

Kanto/Hoenn --> Johto/Sinnoh --> Unova 1 --> Unova 2/Kalos --> Alola

The games themselves even reference each other according to this, AND has been officially confirmed (pre-XY, but Kalos' and Alola's placement is pretty fucking obvious).
