Game code also defines much of the elements in the game regardless of story. Even if you were to use the tired, tvtropes tier argument of S/G segregation, that doesn't mean that the game code suddenly "doesn't mean shit" and the story instantly overrides everything laid out in the actual gameplay.

Legendaries are the high BST box mascots.
Mythicals are the event-only ones, and aren't required for Pokedex completion.
