There is no wrong way to play pokemon in single player. If you want shiny perfect pokemon that's as fine as using the first random pokemon you catch.

Optimizing your Pokémon in an in-game run is unnecessary, but there's nothing wrong with it. If someone wants to breeze through an Elite Four solo run or crush Youngster Joey with a maxed-out shiny Dialga, what's the harm in that?
