Shiny Gyarados is the only shiny most fans will instantly identify as "special" and "the one that was a different color". It is sort of iconic in that way, as far as shinies go.

It doesn't matter that its level 50. Only REEEE autists care about that. Charizard is the default classic Pokemon that people love and identify the early games with.

It's marketing.

It's about money. Only Greninja can hold a candle next to charizard in terms of monetary potential. They dedicated an entire series to it and made it the most overpowered starter in the entire franchise. I bet GF is tired of Charizard too but marketing tells them that that is one of their cash cows. Just look at how popular Go was. Not pandering to gen 1 is like leaving money in the table.
