I don't think there's anything to explain. Mewtwo's fingers are balls. That was the design choice. And it can be funny when taken out of context or made the main focus.

Mewtwo having balls for fingers and Jojo are two separate things. The ball thing is literally just that it has testicles for fingers, the Jojo reference is to Killer Queen, a stand (fighter that the main characters have, think Personas) that looks vaguely like Mewtwo.
