Pikachu, Blastoise, Snorlax and Lapras. He deserves a better team. It's not Generation 2 anymore. Those Pokemon are too weak. Mega Charizard and Venusaur, though, are still going strong.

Even though I hate to admit it, Pikachu will never be replaced. It's the series' mascot. It's pretty much the only reason they're still keeping Ash around. But seeing how they remove it from his team in Battle Tree, I'll just hope and assume they will.
I would also love to give him Pokemon from other regions, like Tyranitar. He had a Espeon, so I don't see why not. He could've caught one at Mount Moon when he was Training. I would love to give him Legendaries like Mewtwo, but since GSC implied he caught them, but it was retconned in HGSS where they made all optional encounter Red could've had to be things that didn't happen.

Instead of Pikachu, give him a Magnezone. It's an evolution of a Generation 1 Pokemon. A case can be made that he found a place to evolve his Magneton in Alola, where he lives now.
Replace Snorlax with Dugtrio. Gives him a reliable Ground-type.
A Multiscale Dragonite.
Aforementioned Tyranitar. If it must be a Kantomon, Porygon Z is also an option.

They literally did it with Totems, though. Giving boss trainers' teams (or at least their aces) totem auras would be the best difficulty solution short of completely rehauling the battle system.

Alternatively keep Z-Moves but allow multiple crystals/multiple uses per crystal and have these buffs be used by bosses, preferably with crystals the player can't obtain until beating them.
