Thematically, Heatran doesn't really qualify as a legendary by any definition; it's not supposed to be a one-of-a-kind, and the Pokédex even says they live in colonies. It just happens to be one per game, be unbreedable, and has high stats, so it's a legendary mechanically.
Although the depiction of all legendaries in both the game and anime is inconsistent and vague (perhaps intentionally) on whether they actually are super-powerful, unique demigods, or just some powerful and rare Pokémon that the local people have attached superstitious beliefs to.

Why? Heatran has always been the odd one out among all legendaries prior to Gen 7 making Legendary a fairly meaningless distinction. Metagross has always been the odd one out among the pseudos and the only time they ever added 2 in 1 gen. The 2 are both Steel with a similar design. It's not a crazy stretch to think that Metagross was going to be the start of a new recurring patternmon like early route birds, Pikaclones, pseudos, and early route mammals.
It's all wild speculation, but we rarely ever get any behind the scenes information, so wild speculation is all we have.
