Pokemon is gonna continue to get more serious and dark, and the next team will have something to do with imperialism. They'll be people from another region trying to take land.

Gene-splicing.

The team is injecting pokemon with moves they shouldn't learn, giving them types they shouldn't have, and ultimately fusing them with other pokemon; with the leader of the team being a pokemon-human fusion.

The next game organization will be an underground mafia formed by anonymous trainers who want to get revenge on the world. They comunicate via a anonymous message board and are composed by 17 members. 16 of them are the minions who specialized in a type of pokemon. Each version will have 8 of those minions to fight (they will pretty much serve as gym leaders battles). The whole game will be about who is the big boss of the underground mafia.

This. I had an idea of a team based off the rascist side of the nazis(since everyone seems to believe Flare is based off them), with a belief that a certain type of Pokemon or whatever they believe to be the strongest trainers are superior. Actually, I think it'd be cool if they had a particular hate against non trainers or people who don't use Pokemon specifically for battling. They want to push for a world that only sees Pokemon as tools for war, and believe that people and even Pokemon that don't want to participate in battling are "inferior".

So yeah TL;DR evil team based off the racial side of the nazis where they believe Pokemon are only good for fighting, anyone who thinks otherwise is deemed as weak and inferior.

It'd play as a trainer, but after being defeated and going into hiding will be humbled and willing to test its own skills head-on against your team post-game so you can catch it. (Alternatively, after its loses the battle in the climax it just charges you, and if you don't catch it there it'll run off, injured, and you'll have to find it later.)

I honestly thought X/Y was going to go that route, but all they had was a nominal Elite Four member who just sort of mentioned it offhand. I just think we need something like the old days, when the original games' rival was someone you knew closely and also your final challenge. Someone you have history with, instead of someone who just sort of shows up to go "Mwahahaha, I'm the reason you can't just have a nice time!"

They could go with a group trying to initiate a coup d'etat and overthrow the Pokémon league. I feel like they wouldn't do something funky with the league again so soon, though. But it seems like a good idea to me. More boss battles, at least. You could even have some of the gym leaders be for the coup d'etat and join the rebellion halfway through. It seems neat to me.
